1. This project included 2 data sets -- an advanced intercross line (AIL) and a backcross between C57BL/6J(B6) and NZB/BlNJ(NZB). The maps of those files have been updated individually and the new data files were saved as "Wang2003a_B6xNZB_AIL_B37_Data.csv" and "Wang2003b_B6xNZB_BC_B37_Data.csv". They are ready to be read into Rqtl. This is the readme file of advanced intercross line between B6 and NZB (for the details of AIL, please see the associated publication: Wang X, Le Roy I, Nicodeme E, Li R, Wagner R, Petros C, Churchill GA, Harris S, Darvasi A, Kirilovsky J, Roubertoux PL, Paigen B. Using advanced intercross lines for high-resolution mapping of HDL cholesterol quantitative trait loci. Genome Res. 2003 Jul;13(7):1654-64. Epub 2003 Jun 12. PMID 12805272 2. The cross file of AIL included values of 345 female mice from F11 progeny. Only chromosome 1, 5, 13, 16 and 19 were genotyped (selected genotyping) in this cross; 3. Generate a description file of the project, it includes the general information, definitions of the phenotypes, description of the genotypes and information of the missing markers; 4. For the genotypes of this cross: (cM=centimorgan, bp=basepair) (1) Change the symbol of B6 allele from "A" to "B", NZB allele from "B" to "N", missing genotypes from "=" (original data) to "-" (standard format in data sets of QTL archive) and save the changes in B37 data file; (2) The bp position of marker "D1MIT352" is missed in both Cox map and MGI. Primer sequences found in MGI, but their locations don't match the result from primer-BLAST in NCBI. We could not identify the B37 bp position of this marker currently (this type of markers are highlighted with rose color in description file); (3) Seven markers miss their bp positions in Cox genetic map, assign the position from current MGI database. This type of markers are highlighted with gold color and please see description file for details; (4) Some markers are at the same position in B37 Cox map; 5. For the phenotypes of the cross: (1) Change the symbol in trait "sex" from "F" to "0" and save the change in B37 data file; (2) This cross only had 345 female mice; 6. Except the "csv" file mentioned above, I also saved the description file, original data, data with B37 map, data process and list of missing markers together as a big excel file ("Data_Description_B6xNZB_AIL_Wang2003a.xlsx") (1st curating work is finished in 2009, files are updated on 2/24/2011). 7. Information were updated on 5/25/2012: Change the name of the map (from "Shifman" to "Cox" map) in description and readme file, add a map reference in description file.
