1. Updated the map of data set with Build37 Cox genetic map, the new file was saved as "Beamer2001_B6xC3H_B37_Data.csv". The file is ready to be read into Rqtl; 2. Generated a description file of the project, it includes the general information, definitions of phenotypes, description of genotypes and information of missing markers; 3. For the genotypes of the cross (cM=centiMorgan, bp=basepair) (1) Change missing genotypes from "=" to "-" in B37 data file (2) 5 markers didn't have bp positions in Cox map, assigns their bp positions from current MGI database (this type of markers was highlighted with gold color in description file); (3) Marker "D17Mit10" missed bp positions in both Cox genetic map and MGI, its primer sequences were found in MGI, and its bp locations were identified using primer-BLAST in NCBI followed by UCSC In-Silico PCR (this marker was highlighted with lime color in description file) (4) Marker "D3Mit19" missed bp position in both Cox map and MGI. Its Primer sequences were found in MGI, but their locations didn't match the result from primer-BLAST in NCBI. We could not identify the B37 bp position of this marker currently and it was marked with rose color in description file; (5) Marker "D14Mit160" missed bp position in both Cox map and MGI. Its Primer sequences were found in MGI, but the fragment product size did't match the result from primer-BLAST in NCBI. We could not identify the B37 bp position of this marker and it was also marked with rose color in description file; (6) Marker "D14Mit166" missed bp position in both Cox map and MGI. Its Primer sequences were found in MGI, but no target templates of the sequences were found in primer-BLAST in NCBI. We could not identify the B37 bp position of this marker and it was also marked with rose color in description file. For the details, please see the annotation of these markers in description file. 4. For the penotypes of the cross (1) Change the missing values of phenotypes from "=" to "-" in B37 data file; (2) Change the value of sex from "F" to "0" in B37 data file (3) Could not find the definition of trait "PIXI-data-8-17" and "Stiffness" from the paper; (4) Add column of "pgm" into the B37 data file (the direction of the cross is (B6xC3H)F1 x (B6xC3H)F1 and the information is found in paper); (5) This data was also used in the publication of: Mary L Bouxsein, Toru Uchiyama, Clifford J Rosen, Kathryn L Shultz, Leah R Donahue, Charles H Turner, Saunak Sen, Gary A Churchill, Ralph Muller, and Wesley G Beamer Mapping Quantitative Trait Loci for Vertebral Trabecular Bone Volume Fraction and Microarchitecture in Mice JOURNAL OF BONE AND MINERAL RESEARCH, Volume 19, Number 4, 2004, Published online on December 22, 2003; doi: 10.1359/JBMR.0301255 The names of the phenotypes used in this paper were a little different from the data of Beamer2001 (the trait values were same). Except the "csv" file mentioned above, saved the description file with original data, data with B37 map, data processing record and missing marker list together as a big excel file --- "Data_Description_B6xC3H_Beamer2001.xlsx". (first curating work finished at 5/20/2008, files were updated in 8/11, 8/30, 9/3, 10/25/2010, 8/31/2011). 6. Information were updated on 9/29/2011: (1) Change the name of the map (from "Shifman" to "Cox" map) in description file; (2) Generate genetic map plot, missing genotypes plot, map comparison plot, whole genome RF plot and problematic chromosome RF plots for B37 data. Markers on chr 4, 12 and 13 probably had marker order problems. All quality control plots were saved in "QCReport_Beamer2001.pdf".
